CUAA's history began in 1963 as Concordia Lutheran Junior College, built on the picturesque Earhart Manor estate with a distinctive mid-century modern design. It expanded its offerings to include four-year degrees in 1976 and adopted its current name in 2001. After navigating various challenges, the university forged a strategic merger with Concordia University Wisconsin in 2013, reinforcing its foundation as a strong satellite campus. A significant expansion in 2015 saw CUAA acquire the former Thomas M. Cooley Law School campus, now serving as the dedicated home for its School of Nursing.

Effective June 2025, the university will strategically streamline its programs, concentrating its on-campus efforts on 9 essential healthcare programs, complemented by 7 online programs primarily focused on education.
