Founded by the Sisters of St. Francis of Perpetual Adoration, its initial mission was to train teachers for parochial schools. Over the decades, it evolved significantly, transitioning from a junior college to a four-year institution in 1937 and officially becoming Saint Francis College in 1940. A pivotal move in 1944 brought the college to its picturesque Fort Wayne location on the historic estate of industrialist John H. Bass, where it has since flourished.

The latter half of the 20th century marked a period of remarkable expansion for the University of Saint Francis. A graduate school was established in 1960, broadening its academic offerings. The 1990s were particularly transformative, witnessing an explosion in athletic programs for the Cougars, significant construction of athletic fields and residence halls, and the strategic acquisition of the Lutheran College of Health Professions. These developments fueled substantial enrollment growth, culminating in its renaming as the University of Saint Francis in 1998.
